Bioinformatics Scripting and software Development

BioCodeKb - Bioinformatics Knowledgebase

Bioinformatics focuses on the development of methods and software tools for understanding biological data using mathematical and statistical techniques. As an interdisciplinary research area, it has become an important part of today’s biological research in the storage, analysis and interpretation of experimental data. The field of bioinformatics is highly dynamic, with new or updated versions of software tools and databases continually being developed. These tools perform a wide range of tasks by allowing the extraction of useful information from large amounts of raw data, and in many cases by providing graphical interpretations of these data.

Creating useful software is a major activity of Bioinformatics. The experience in software development covers areas such as desktop applications (Windows, macOS, Linux), mobile apps (Android, iOS), cloud-based framework construction, web solutions implementation and platform integration, using popular programming languages, including JavaScript, R, Python, Perl, PHP, Ruby, Swift, C++. The applications of the tailor-made software tools include:

  • DNA sequence editing and primer design

  • NGS and metagenomics analysis and statistics

  • Sequence alignment and phylogenetics

  • Microarray analysis

  • Metabolomic and proteomic data analysis

  • Molecular graphics systems

  • Microscope image processing and gel analysis

  • 2D and 3D molecular structure modeling

  • Biological pathway and network analysis

  • Drug discovery

  • Scientific computing

PREMIER Biosoft has a successful record of software development in bioinformatics molecular biology since 1994. Its software products have been well received by the life science community over these years.

The genome sequencing revolution is approaching a landmark figure of 1000 completely sequenced genomes. Coupled with fast-declining, per-base sequencing costs, this influx of DNA sequence data has encouraged laboratory scientists to engage large datasets in comparative sequence analyses for making evolutionary, functional and translational inferences. However, the majority of the scientists at the forefront of experimental research are not bioinformaticians, so a gap exists between the user-friendly software needed and the scripting/programming infrastructure often employed for the analysis of large numbers of genes, long genomic segments and groups of sequences. We saw an urgent need for the expansion of the fundamental paradigms under which biologist-friendly software tools were designed and developed to fulfill the needs of biologists to analyze large datasets by using sophisticated computational methods. It was argued that the design principles need to be sensitive to the reality that comparatively small teams of biologists have historically developed some of the most popular biological software packages in molecular evolutionary analysis. Furthermore, biological intuitiveness and investigator empowerment need to take precedence over the current supposition that biologists should re-tool and become programmers when analyzing genome scale datasets.

Given the diversity and complex nature of problems in biology, medicine, and bioinformatics, it is imperative to be able to approach each problem with a comprehensive knowledge of available computational tools so that the best tools can be selected for the problem at hand. The most fundamental and versatile tools in our technology toolbox are programming languages. While most modern programming languages are capable of any number of computational feats, some are more apt for particular tasks than others.

While there are many languages that would be appropriate and effective in which to seek mastery for bioinformatics, modern interpreted scripting languages, such as Perl, Python and Ruby are among the most preferred and prudent choices. These languages simplify the programming process by obviating the need to manage many low-level details of program execution (e.g., memory management), affording the programmer the ability to focus foremost on application logic, and to rapidly prototype programs in an interpreted and easily extensible environment. Any effort to choose from among these capable languages is ultimately founded in personal preference.
